I'm playing at 1440p and dont have any problems. So guess one or more of the ini files causes problems.
Check both Skyrim and Enderal settings, plus the OneTweak one.

I am having the same problem, but I am not sure what you mean by Flawless Widescreen... am also running at 2560x1080.
