I thought this might be related to another issue about gamepads not working, but that user wasn't using a Steam Controller and got it working. My Steam Controller is still not being recognized as a controller, though. I am using Steam in Big Picture Mode, and the Steam Overlay works while playing Enderal, but the game is not seeing it as a Gamepad. I am able to remap the controls on my controller (via steam) to emulate keyboard and mouse, but this isn't really ideal, since the in-game prompts still indicate keyboard and mouse clicks.
We can not support controllers in their full functionality. We have no programmer that could do so. Sorry
