Earlier today my skyrim was not launching correctly so I had to reinstall it, but after this when i go to play enderal I spawned at the inn in riverwood as opposed to ark any idea what i can do?
Of course you can't play Skyrim as long Enderal is installed.
Uninstall Enderal with the launcher. Reinstall Skyrim and verify the game cache. Then install Enderal again with this instruction.
If you want to change between Skyrim and Enderal you have to use the archive option in the launcher or you watch these two videos:

Do not load Enderal savegames in Skyrim (and the other way round). They will result in coruppted saves.
