I just found Old Iniath and went in and killed everything.
The Boss aka the Expedition Leader was really hard to kill and now I wondering if it will impact the Main Quest.

No, it will not effect the main quest. It is just a dungeon.
Dungeons and areas which are main quest related are locked until the player is allowed to enter them. However you could enter these MQ areas through cheats - but this could mess up the MQ.
