What is the difference between killing Tyr and not killing him? I tried reloading both times, but saw no change to my character either way.

No difference (LordDagon wanted a true philosophical choice, with no consequences in gameplay so people won't choose by opportunity), no extra powers (you have defeated the stupid prophecy).

I was wondering then, is Arkt considered to be a powerful deity, or like my character, him killing the envoy vetoed his powers?

He is powerful, but he calls himself "a free man" - I doubt he is supposed to be a deity, as in having a qualitative difference from humans.
