I can't get back in Old Dothûlgrad, where the soul is, after completing quest Deus Ex Machina. I unlocked Phasmalist later in the game, so I couldn't get it then. Is there another way to obtain the soul and have it marked for the quest Souls.

Without reloading or console (not recommended) it looks bad for you to get that soul.
If the soul is so important to you, I'd load an old savegame.
