Except for a simple quest and the companion quests, which are only available until the next MQ section, you can do everything as it suits you.
Until a later VERY significantly notice in the MQ , after which no other quests are possible.

there shouldn't be any issues changing the load order. (it might even be locked by the game itself to the "right" order, not sure).
starting a new game would be safer in any case, though.

1. Skyrim.esm
2. Enderal - Forgotten Stories. esm
3. Update.esm
