I uninstalled all mods, verified my game files and made another new (completely vanilla) game. I discovered something new. I took a screenshot of the tree having the issue and, after quitting the game I looked at it and didn't like it. So I went back into the game to take a new one ...

The mod causing the problem was Enderal Better Ending. It also contained several other issues so I ended up just removing it. Thanks for the support!

Hi! I have noticed that items sitting out (e.g. on tables or shelves) pretty much always re-spawn eventually, but containers never do (or almost never). In many locations, enemies do not respawn either. Is this intended to work this way?

X-Edit can also be used for Enderal, as well as for Skyrim - Classik. (I still use TES5Edit myself)
Whether you can solve your problem with it, no idea ^^
Of course, we can not support mods, then either the creator or you have to do it yourself.
