On some of the the newly designed sets of armor, when combined with the standard Oblivions sets, the pieces don't fit together all that well and will overlap.

Do you mean when the models clip through each other? This is a huge problem in Oblivion and pretty much every 3D game ever made.
The worst instance of it in Nehrim for me is when using the steel greaves that have that kind of robe thing with templar armor. Doesn't fit well and clips through a lot.
