The game said it autosaved several times but once I was killed I ended up in the ocean I think and it kept giving me EP and levels. I tried to load saved games and only my old skyrim saved games were shown.

The ocean thing happens when you load a Skyrim save in Enderal. It might be a good idea to move your Skyrim saves to a different folder (or just rename the old one) to prevent any confusion. I'm not sure what happened to your Enderal autosaves though, if they were created at all.
