When I reach the Monastery and follow the guard into the castle to meet Collisto for the first time all I see is Kim and the guard standing inside the entrance and Collisto never comes down stairs........

If you don't get get help here, try the Support forum for reporting bugs.
In the meantime, I can help you only with giving the following clues:
1.use console commands to skip the quest stage (hope it helps, I've never used console commands for quests before):

or
2. Reload the quest from an earlier stage (it seemed to work with another person who got stuck in another quest)

I don't recall Callisto coming down any stairs. After you enter the Monastery and talk to Kim, you then go into Callisto's room and talk to him there.

Kim doesn't start a conversation or anything, her and the guard just stare at me and I hear footsteps upstairs...

That's one of the bugs related to the player and Kim having the same sex. At the moment I can just advise you to go into the main hall of the monastery, write "enableplayercontrols" into the console and manually talk to Kim.
