So, I'm inside the Mechanic's Halls, and just after Yaela reads the inscription in the stone tablet, I go left up the tower and I'm met by a lot of missing walls and floors which makes progressing impossible. I can climb up to a set of stairs that aren't there and if I fall, I'm teleported to what looks like an elevator shaft - but no one else is.

Ehm, that's strange.
Do you use any mods/ENBs? Could be them interfering with the Enderal game files.
Try to disable your mods. If that's not helping please upload your savegame.
Savegames can be found here: documents\mygames\skyrim\saves
A savegame consists of two files: one .skse and one .ess (please zip them together)

Turns out that I'd missed a couple of mods in Skyrim. Completely deleted all of them, and it's working fine now. Thought I'd got rid of everything when I was preparing to install Enderal aha.
