I went though all the steps in the recommended video on the Nexus page and even went through another installation video to make sure i was doing this right, but it always ends up the same way. I waited for backup for 2 hours and it never went anywhere. I did see this pop up before the backup. I'm not sure if this is crucial to the installation process or not.

welcome to the forum
the launcher doesn't seem to have access to that one file it wants to back up,
so yes, that would be a issue.
we had a similar problem in the german forum a while back,
if you feel like giving the google translator some work
at least I assume it's the same one;
here's what we did:
- is there a mod installed that might change / add the file "lodsettings"? uninstall that (if you can. didn't work in that other thread)
otherwise
- look for that folder.
--- can you move that file manually? (somewhere, maybe don't delete it rightaway)
--- look at the rights you have over folder and file - you need to be able to do everything
you might need a tool to reset the rights - it was neccessary on the thread above.
maybe look at that artikle , check what suits you best
(and, as soon as possible, change Steam's directory to something like c/: Games;
anywhere but the Program Files - folders.
the location is probably the root of this permission - issues )
good luck, hope something of that helps

Okay, all I had to do was uninstall and reinstall and then I had full access. However, now that I am at the update portion, I managed to download up until 1.2.2.1. It tells me 1.2.2.1 is installing but there is no progress.

You can try to start the update process again (this is from the installation manuel):
-Close the Enderal launcher.
-Run a text editor like Notepad++.
-Open up your conf.sur with the text editor.
-The file is located in your game directory ...\Skyrim\EnderalLauncher\system\config\conf.sur.
(C:\program files(x86)\Steam\Steamapps\common\Skyrim\EnderalLauncher\system\config\conf.sur being the default path of your installation if Skyrim was installed via Steam).
-Edit the line sCurrentVersion=x.x.x.x to sCurrentVersion=1.1.0.0 and save the file.
-Run the launcher as admin and install the patches again.

It does not work?
Do you read the Chapter Launcher debugging?
For instance:
Problem while downloading
Make sure it's not a write protection issue like it is explained above.
Close the Enderal launcher.
Delete the files in this directory: ...\Skyrim\EnderalLauncher\update.
C:\program files(x86)\Steam\Steamapps\common\Skyrim\EnderalLauncher\update being the default path of your installation if Skyrim was installed via Steam.
Run the Enderal launcher as admin and try to download the patches again.
