BEC, I loaded your save with my set of mods (about 40 ESMs/ESPs) and had no problems whatsoever. SaveTool didn’t detect any script orphans.
As for Optimization, in my opinion, those are fairy tales. Forget it. And by the way, that’s the place, where you set iPreloadSizeLimit → Memory Usage.

The size of the archive I had downloaded (through torrent) is 8,427,964,531 bytes – its sum you already know. Yours has a different sum ...

Pack your save (with 7zip, for instance) and attach it here.
Also, you forgot to provide a list of your mods (not ESPs).

Number 28 – SkyUI.esp – you shouldn’t have installed SkyUI, because it’s been already merged into Enderal (misising files – ’twas fixed in 1.1.3.0). Ignore LOOT warnings that some mods require that ESP.

BEC, your PC is better than mine, but in my case the game, mods, MO and saves are all on a SSD drive.
Attach a save – I'll check it out.

Kāhu, tēnā koe.
Give us a URL for the aforementioned mod. Attach your mods list and your load order.
If you see an armour on your character, then it means that meshes/textures are still there, which, in turn, means you didn’t uninstall the mod correctly. Save files contain only IDs of items. If ...
