The (rare!) problem with the wrong location of Enderal SE saves is known. A clear cause (such as possibly Skyrim Redirector) or a solution we do not currently know :-(
In a pinch, you can also play that way.

Hello, been trying to play/mod Enderal lately, initially tried using Vortex to do this, but that caused some strange issues, which I suspect I'm still dealing with multiple clean installs and vanilla saves later. ^^;
