I figured it out. Soul trapping does work, it just does not flag the newly filled gems properly. I've played Skyrim at release, it is way too long ago for me to remember if it worked that bad in vanilla game.

Hi,
I have 9 Common, 7 Lesser and 5 Petty filled soul gems, and about half a dozen empty ones of each. I use a Soul Trap scroll on a Vatyr, kill it in 3 blows, its purplish hue gets sucked onto me, I get the message that "Soul Trapped", but checking the inventory I still have 9/7/5 filled gems ...
